Q: Why do restaurants and cafes in Ukraine make a transaction on each food separately?

I'm now in Kiev and found that some restaurants and cafes make a transaction on each plate separately.

For example, yesterday I ordered a slice of napoleon and a cup of hot chocolate. When I paid by my credit card, the waiter made me type in PIN two times, by separating the transaction.

One time I asked the waiter why she must make them separate, but she answered she doesn't know. Not all restaurants and cafes follow this habit so I feel it is not anything related to the law. But then why do many restaurants and cafes make me pay for each plate separately?

Also, can I ask the waiter to put the whole transaction together (but in Kiev about half waiters don't speak English)?

This is how they avoid taxes.

In Ukraine, there's a special regulation for small businesses, called "Private Entrepreneur" (приватне підприємство or фізична особа-підприємець, abbreviated ПП or ФОП).
They have simplified requirements as per bookkeeping, quarterly reports, and — most importantly — lowered taxes and/or flat tax rate (contrary to a progressive one).
An important factor is that a small business is restricted with an annual limit for income, so one can't run a big cafe/restaurant as a single ФОП.

So, a restaurant accountancy is "split" between several business entities, and usually, they do it by type of items sold, e.g., food, drinks, alcohol, etc.

If it happens that you ordered items which are "assigned" to different entities, chances are that your bill would split in two receipts. Sometimes they "switch" at a certain time of the day, so if you order, eat, and order again several hours later, this can happen, too.

You can check the two bills, most likely they are titled e.g. "ПП name1" and "ФОП name2".

Well, you can try, but it can happen that their software can't do that.
If you still insist, point at the two bills and try to say,
"будь ласка, обʼєдна́йте | в оди́н | раху́нок" ("please merge | into a single | bill"),
here are three sub-phrases, you can use 1 or 1+2 or 1+2+3, depending on your Ukrainian proficiency (pronunciation).

Там ще з алкогольними напоями можеть бути приколи - на кожного ФОП ліцензій не накупуєшся, тож на алкоголь видають чеки від юросіб, а все інше проводять через ФОП.
Закордоном, доречі, теж іноді дають два чеки - бар/кухня

Трохи не так. Є дві речі:
1) Єдиний податок
2) Ліцензія на алкогольні вироби
Проблема в тому, що ці дві речі несумісні.
Виходячи з цього - ФОП може мати АБО єдиний податок АБО ліцензію на алкоголь.
Тому ФОПів - 2. Або ФОП + ТОВ.

P.S. Якщо зовсім точніше - ФОП який _ГОТУЄ_ їжу - може мати єдиний податок. А який продає напої (тобто звичайна перепродажа) і неважливо алкогольні чи ні - тут єдиний податок не можна викорисосвувати.
